Năm 2312 A.D. Bốn năm kể từ cuộc chiến cuối cùng của Celestial Being và Quân đội UN. Sau khi thiết lập một Tổ chức Liên Minh Toàn Cầu, một đội quân mang tên Arrows đã xuất hiện và hoạt động độc lập với Liên Minh Toàn Cầu, nhằm thúc đẩy việc hợp nhất nhân loại. Nhưng sự thật đằng sau việc hợp nhất ấy là sự đàn áp dã man những người chống đối chính phủ, các học thuyết gia và lý luận gia. Setsuna F. What is unknown to these two groups is that a third organization, the Innovators, lurks in the shadows, manipulating events to reshape humanity into their own image.
